It appears that your wife did not complete her paperwork correctly. She should have filed using the status "Married Filing Separately".

So what should you do? You should file the proper return using the status Married Filing Separately.

You should then anticipate that both you and your wife will hear from the IRS. When you receive their notice, there will be a number to call and, most likely, a specific name of an agent to speak with. Call that person and let them know that you were not involved with the first return, and that both returns should have been filed using the status of Married Filing Separately.
